The z-size of the rake in the flow tab is the size in user coordinates, it is unrelated to the number of layers (in a layered or WRF model). The spacing of the layers is dependent on your model and is not specified in vaporgui. If you are using vapor 2.2.0, you can see the number of layers at the bottom of the region tab, where is says "Region information about loaded data". To determine the spacing between layers you could write a Python program that reads the ELEVATION variable array and evaluates it at the different layer indices.
